The X-Files Arc: Mankind was created by the alien Colonists. Remnants of alien DNA are found inside us, but the genes are 'turned off.' When turned on, they enable us to read minds, and anyone with the genes turned on is essentially the equivalent of an alien/human hybrid. They can be turned on by alien energy sources re-activating the alien virus, the black oil, in an already-infected host. People who have these genes 'turned on' were targeted for abduction by the Colonists, where they were healed, but also tortured and killed, after which they would shed their skin and be replaced by alien robots who look exactly like people -- alien replicates -- in one of the final phases of Colonization.
The black oil can appear as either an oily form or as a series of oily worms, and it is the alien life-force of creatures who have been here for millions of years and most likely even created mankind
What is clear is that these faceless rebels (who actually have faces here) are working with the Syndicate either because they also want to stop Colonization or because they are perpetrating it and have traded sides.
The truth is revealed, by the Cigarette Smoking Man. The Syndicate agreed to co-operate with the alien Colonists and create for them a slave race of cloned alien/human hybrids (see Hybrids And Clones for more information) who would be immune to the black oil, which is known as Purity (hence the title Purity Control as the codename for a project revolving around hybridization). However, it was never their intention to complete a hybrid; they were merely buying time to develop a vaccine against the black oil.
Billy Miles is able to make a full recovery. When recovered, Miles literally sheds his dead skin, revealing a completely normal human body underneath. In fact, Miles is no longer human -- he has been replaced by a prototype version of an alien robot, and alien replicant, that looks like him. This is reportedly one of the final phases of Colonization, so that the alien Colonists will have a slave race when they return to Earth by replacing humans with mindless robots who unquestionably do the aliens' bidding.
Billy Miles returns, killing the men involved in helping Scully prepare for the birth of her baby. These men include doctors Parenti and Lev, and Duffy Haskell. Mulder speculates that the child is a product of God because Scully was not supposed to be able to conceive, and the alien replicates want to destroy it because it is something that they fear. It is also possible that, because the baby may also be Mulder's child, it represents a threat to the aliens as it may have properties of an alien/human hybrid including immunity to the black oil, among other things.
Though Mulder and Scully clearly believe that the baby, William, is Mulder's son, there is no absolute evidence for this -- however, it should be noted that Mulder's abilities as an alien/human hybrid equivalent may have allowed him to conceive a child with the barren Scully.
Conclusion: The Syndicate is helping the alien Colonists in their preparation for Colonizing Earth. The aliens plan to Colonize by spreading their life-force, the black oil, through the stings of bees. This technique was tested successfully using the smallpox virus. When a human host is infected with the black oil, a new alien being gestates inside it, and then kills it.
The goal of the Syndicate is ultimately to develop a vaccine against the black oil, thus saving everybody. But to do this, they need to create a smokescreen so that the Colonists do not realize that they are being double-crossed. In truth, they need not worry. Their plans for Colonization are being accomplished without the input of the Syndicate as the Colonists themselves are carrying out abductions and replacing abductees with prototype robots, alien replicants that look exactly like said abductees but who mindlessly do the bidding of the Colonists. They are exactly what the Colonists wanted to begin with -- a slave race of humans -- part of the final phases of Colonization.
And thus we learn the true purpose of abductions: to abduct people who can, essentially, be hybridized. Abductees are used for one of three purposes: the genetic creation of others (as in the case of Emily), infection with the black oil (as in The X-Files: Fight The Future), or hybridization (as in this instance). That is why people are abducted, though who the abductee is also matters...
The purpose of the Litchfield Project was to create a super-soldier that would have heightened strength, stamina, and intelligence. The project was successful, and the super-soldiers were created and, subsequently, cloned (the boys were named Adam, the girls were named Eve).
The young Samantha is with a boy who we will later know as Kurt Crawford.
Now we have a successful hybrid, and that is Cassandra Spender.
The faceless aliens are the shapeshifting aliens like the alien bounty hunter and Jeremiah Smith. So who, then, are the alien bounty hunter and Jeremiah Smith. My guess would be that they are faceless rebels (a race who opposes Colonization; see Colonization for more information) who are working with the Syndicate as traitors to their own race (hence the bounty hunter's loyalty to the Cigarette Smoking Man in Herrenvolk, and his loyal extermination of a faceless rebel in The Red And The Black).
This, however, begs more questions than answers. If an alien is created by the black oil infecting a host and the subsequent gestation process, how would one obtain an alien fetus? Can they reproduce sexually as well? How do these creatures work? And why does an alien/human hybrid, literally a person who is half-human and half-Colonist, resemble a faceless alien than they do a Gray alien? Ultimately, these questions are never to be answered; in fact, more are raised.
a ready-made alien/human hybrid equivalent. The genes are taken out from Mulder, so he is no longer a hybrid equivalent, and they are placed inside the Cigarette Smoking Man.
We find out in later episodes that the Cigarette Smoking Man's operation was not a success and, furthermore, Mulder was not cured of his abnormal brain activity. In fact, it was killing him, and it was only when he was abducted that the alien Colonists healed him
Conclusion: Alien abductees are subjected to cloning and hybridization experiments. In any event, they are cloned and the clones are subjected to hybridization experiments. Female abductees have their ova removed in order to better create child hybrids.
All hybrids up until the creation of Cassandra Spender were failures for one reason or another. A perfect hybrid would have heightened strength and stamina, and would be immune to the black oil.
The alien/human hybrids were created as an agreement made by the Syndicate with the Colonists in which a member of each Syndicate members' family was abducted in exchange for the alien fetus. The alien fetus provided the genome with which the Syndicate was to create a slave race of cloned hybrids for the Colonists -- a race immune to the black oil. They agreed to do this but only to buy time in order to develop a vaccine against the black oil behind the backs of the Colonists.
Hybrids should not be confused with the faceless rebels/shapeshifting aliens like the alien bounty hunter and Jeremiah Smith. They are something different altogether. These creatures are working with the Syndicate in preparing for Colonization, but they have different abilities such as the ability to shapeshift and to heal. They are not the same as hybrids.
If a person is exposed to the black oil and alien energy, they can effectively be transformed into an alien/human hybrid equivalent -- they appear to be human but they are, in fact, immune to the black oil. These people were specifically targeted by the alien Colonists for abduction and, when they were taken, they were mutilated and killed, then replaced by alien replicants -- prototype robots who look exactly like the abductees but who do the bidding of the alien Colonists. And this is how the Colonists were able to achieve the slave race that they so desperately sought: not by mutating abductees, but by replacing them.
With the Syndicate dead, the Cigarette Smoking Man appears to be forming a new group
While the Syndicate believes -- in this episode -- that Colonization is imminent, the Cigarette Smoking Man reveals the truth to Mulder (that truth being pretty much anything in any of the other sections of the Mythology Guide). Except nobody sent the signal to the Colonists... instead, the faceless rebels intervene (see The Resistance for more information) and burn the Syndicate to death. The conspiracy is exposed, and the conspirators are dead. The only survivors are Alex Krycek, Diana Fowley, Jeffrey Spender, and the Cigarette Smoking Man. At the end of the episode, the Cigarette Smoking Man shoots and kills Spender, saying that he -- as his son -- could not honor him.
The Sixth Extinction II: Amor Fati
A truth is revealed: the Cigarette Smoking Man is, indeed, Mulder's father
The Cigarette Smoking Man has Mulder undergo an operation to have the mind-reading genes (see Genesis for more information) removed and places in the Smoking Man, so that he will be able to read minds. We do not learn if the operation was a success. Diana Fowley -- one of the last remaining Syndicate members -- is killed.
Mulder's mother, with whom we know the Cigarette Smoking Man had an affair, has contracted a disfiguring form of cancer. She commits suicide, not able to live with the pain.
The Cigarette Smoking Man reveals to Scully that his operation was not a success; rather, he is now dying due to cerebral inflammation.
Requiem
Now that the Syndicate is dead and the Cigarette Smoking Man is dying, he orders that Alex Krycek be released from a Tunisian prison which he was placed in after selling information he stole from Michael Kritschgau in The Sixth Extinction II: Amor Fati on the black market. Krycek is paired with Marita Covarrubias to retrieve a crashed UFO in the Oregon woods. Krycek later apparently kills the Cigarette Smoking Man and as he dies, so too does the Syndicate. There may still be international factions of the Syndicate, and tehre is certainly a conspiracy, but the Syndicate itself -- a group of men "who thought they could sleep with the enemy, only to awaken another enemy" are now dead.
Conclusion: The Syndicate were a group of men who agreed to have a member of each of their respective families abducted in order for the aliens to give them the fetus which would contain the alien genome needed to create an alien/human hybrid. The hybrids would be a slave race for the aliens, but would survive. The Syndicate's intention was to hybridize and save themselves while the rest of humanity perished but they were really using this story as a guise for their real project -- the development of a vaccine to battle the alien Colonists and their life-force, the virus, the black oil.
When the faceless alien rebels of the Resistance began to fight against the Syndicate for working with the Colonists (as the rebels oppose Colonization on any planet) they had enough of the Syndicate's dealings with the Colonists to the point where, when a perfect hybrid was created, they feared that Colonization was imminent. In an attempt to prevent it, the rebels burned the majority of the American branch of the Syndicate to death, saving only three: Alex Krycek, Diana Fowley, and the Cigarette Smoking Man. Diana Fowley was later murdered and the Cigarette Smoking Man is dead. Worldwide Syndicate outlets may continue to exist but the American faction of the Syndicate -- the faction that we have followed over the years -- has been wiped out
With Jeremiah Smith on the run, the alien bounty hunter tracks him down. Smith was helping the Syndicate with their plans for Colonization, even though he is not a Colonist. We learn later that the alien bounty hunter can heal people as well, so he and Smith are of the same race of shapeshifting aliens.
These rebels -- and this is the first time we have seen them like this -- are an alien race working against the Syndicate (see The Syndicate for more information) because they oppose Colonization (see Colonization for more information). The faceless aliens (referred to as the Resistance) believe that the Syndicate should not work with the alien Colonists and develop a vaccine to the black oil behind their backs; they should work directly against the Colonists and fight Colonization. The hypothesis is that the aliens are faceless in order to prevent infection by the black oil (even though we have seen it go underneath skin before, they seem to be fully clothed except for their faces).
The faceless aliens have launched an all-out war on the Colonists, as they oppose Colonization. The alien bounty hunter prepares to eliminate a captured alien rebel. The suggestion here is that the alien bounty hunter is working directly for the Syndicate. A war is raging between the Colonists and the Resistance, with the Syndicate caught in the middle.
Conclusion: The faceless aliens and the shapeshifting aliens are the same race of aliens. They are a race opposing Colonization and they have launched a war against the Colonists. They were burning abductees to prevent hybridization (which would lead to Colonization) and they burned the Syndicate. They have stolen the fetus which is the only means of creating a hybrid. Some of the resistance fighters, like Jeremiah Smith, continue to follow and subvert the invasion plans of the alien Colonists.
Conclusion: Samantha is dead. Looking back over the history of the show, this might seem impossible but, really, it isn't. Samantha was still abducted from her home on November 27, 1973. She was taken by the Syndicate doctors where she had tests performed. Her memories were erased. She was cloned, as in episodes such as Colony, Herrenvolk, and Redux II. Indeed, the Samantha in Redux II was still a clone who most likely believed that she was the original Samantha or, perhaps, she was merely brainwashed or bribed by the Cigarette Smoking Man.
The Syndicate were upstaged by spiritual forces that are beyond their control. The idea of the universe and the stars -- from which the aliens come -- being made up of old souls is one of immense beauty.
We know when the walk-ins are around us, when they are about to act. People physically close to the person who they intend on taking experience visions of that person dead -- most likely a vision of what that person would look like if the walk-ins did not act as they did. The walk-ins also appear to have the ability to channel themselves through a person, forcing them to write or to give clues or messages that will help a person. That's why Mulder wrote the words APRIL BASE -- and it's why Billie LaPierre wrote the threatening note, so that it could be known that Ed Truelove would have committed the murder of Amber Lynn had the walk-ins not acted.
The walk-ins are helpful spirits that literally transform physical matter, such as the children, into pure energy, the starlight. They take away the children who they know great harm will come to. That's why they took Amber Lynn LaPierre; because great harm would come to her from Ed Truelove. That's why they took Samantha; because great harm would come to her from the aliens or the Syndicate.
The conspiracy is not destroyed because Samantha is dead. Mulder's quest remains the same: he discovered the truth about Samantha but, more importantly, he found his emotional closure. And he stumbled upon forces that not all the aliens or conspirators could destroy -- the human soul.
Sleepless
In another super-soldier project, a part of the brains of World War II soldiers was removed which caused them to sleep. In effect, they did not need sleep and did not need to re-energize. This eventually had side-effects which included the ability by one such soldier to project images of his victims' unconscious fears into reality.
Soft Light
The government captures Dr. Chester Banton -- a man who has a shadow that is literally a black hole. The purpose of his capture is unknown, though it may be in order to create a better super-soldier, as the appearance of X seems to indicate.
Before the dawn of man, the Colonists existed. The Colonists created mankind in their image, they created the world's major religions, and we are their direct descendants.
The Colonists are alien beings who Colonize planet after planet, taking over the universe, by infecting all other life forms with their life-force, the black oil. The black oil infects a life form and gestates a new alien being inside it. The alien being then breaks out, killing its host, and seeks a heat source in order to evolve into the classic 'Gray' alien.
The Syndicate was formed by a group of government men who collaborated with the Colonists, when the Colonists returned to Earth and announced to the Syndicate that they intended to Colonize the planet. The Syndicate bargained with the aliens; they agreed to create a race of alien/human hybrids who would be immune to the black oil and who would become a slave race for the aliens. The aliens agreed to this, but in order to create a hybrid, the alien genome was needed.
Another bargain was made. The aliens would abduct one member of each of the Syndicate members' families before they gave the Syndicate the alien fetus, which contained the alien genome needed for hybridization. Bill Mulder -- a member of the Syndicate -- opposed Colonization, saying that the Syndicate should fight it. But eventually, he was swayed. As insurance, a member of his family was taken. His daughter, Samantha.
Work began on the hybridization project, but Bill continued to oppose it. He began to oversee a new project, one that had the express purpose of creating a vaccine against the alien virus, the black oil. It was then decided that the hybridization project would be a smokescreen; the Syndicate would work on creating a hybrid, but they never intended to succeed. It was merely a way of diverting the attention of the aliens from the creation of a vaccine against their life-force.
At some point, another alien race intervened. This alien race has the ability to shapeshift, to literally become someone else. They opposed Colonization, albeit the fact that some of them traded sides and began to work for the Syndicate as bounty hunters, and preparing plans for Colonization.
After her abduction, Samantha Mulder was cloned and experimented upon. She ran away from the Syndicate doctors and made her way to a hospital where she was taken by the walk-ins... good souls who have the ability to transform matter into pure energy, starlight. The walk-ins take children who will have great harm come to them, just like Samantha. They took Samantha and transformed her from a physical being into pure energy. Samantha died when she was fourteen.
As the hybridization project continued, more plans for Colonization were underway. The alien virus would be spread by bees, and in order to ensure that this would work, the Syndicate tested the virus-spreading capabilities of bees by first using the smallpox virus. The experiment was a success. They then began to grow corn crops in remote areas -- the corn crops were infected with the black oil and were then pollenated by the bees, effectively placing the black oil in their sting.
In the meantime, the Russians began work on their own vaccine at a camp in Tunguska, where prisoners were infected with the black oil so that they could be tested on.
Hybridization, meanwhile, continued. The Syndicate would stage alien abductions, taking people and implanting them with alien chips. These abductees were experimented on, most likely cloned for more experimentation. Female abductees had their ova removed so that children could be genetically created for hybridization experimentation purposes. They were implanted so that they could easily be found again if another abduction was necessary. Removal of an implant caused the formation of a cancer that is incurable, save for re-insertion of the implanted chip.
Not long thereafter, the faceless aliens began to use the chips to their advantage. The faceless aliens are the same race as the shapeshifters, except they have no faces. They can still shapeshift, but in their natural form, they have no faces. They used the implants to 'call' abductees to meeting places known as 'lighthouses' where they would then proceed to burn them to death. The faceless aliens launched a war on the Colonists and, instead of working with the Syndicate, they directly attacked the Colonists. The Syndicate then went on to create its hybrids... and succeeded in creating a compatible hybrid. When the faceless aliens discovered this, they took Cassandra, the hybrid. They also took the alien fetus. Tearing that Colonization would begin, they burned the Syndicate to death.
Still, the projects continue. The Russians found a vaccine which the Syndicate had in its possession. The Syndicate has bases all over the world working on the black oil and preparing for the date, the Colonization of Earth by an alien race. The Colonists, however, seem to have an alternate plan which involves the abduction of people who are essentially alien/human hybrid equivalents, and the transformation of these people into a series of alien replicants -- robots that will act as a slave race for the alien Colonists when they return to take over the Earth
